You need to open the command prompt, cd to the folder of xdelta3.exe, and type xdelta3.exe -d -s <unmodified European SM64DS ROM filename> <Excerpt from SM256 xdelta fileame> <name of new ROM>.

It will be extremely hard to do. The code all over the ROM assumes that there are 4 characters. The player's structure also assumes 4 characters, and changing that would mean changing the offsets of all the fields after that, which means more fixing.

TL;DR: Practically impossible.

It might, however, be possible to have one character behave as and look like a different one depending on a different field.

Well then, you'll have to unlock Mario on a regular ROM.
I didn't intend to keep unmodified levels intact, and I modified the Goomba code.

SM64DSe: Excerpt from Super Mario 256 Edition

Note that because differently named models are used for replaced objects, this is not backward compatible with a regular SM64DS ROM.

As Fiachra said, replace the xdelta3.exe that comes with the GUI with xdelta3-3.0.11.exe (I think that's what it's called). Remember to rename the latter to xdelta3.exe.

Wait a minute, can you get the star before it crashes? (I didn't know you were using DeSmuME.)
If so, enable advanced bus timing and disable the dynamic recompiler for now. I have a version with this bug fixed.
